これは男女ともに使える、普通の言い方ですね。
itは もちろん、車を指します。
fill up で 『すっかり満たす』
（up をつけると、完璧に という意味になります）
これが男性だと、
Fill her up, please.
と、自分の車を女性とみなして言う人もいます。
ですが、女性の前では、最初の文のように、fill it up を使う人が多いとのことです。
