もっとも丁寧な表現は「Would you like to have lunch with me? 」なので、いろんな場面で使えると思います。

haveはhavingになりにくいので、
省略される事が多いです。

haveは食事をとる（食べる状態になる）
といったニュアンスがあるため、
今回はeat lunchではなく、よく使われるhave lunchにしました。
