まず、普通に「付き合う」という “普段” の表現は ”go out (together)” という ”Ｓｌａｎｇ” (造語）を使います。従って、”How long?"、つまり「どれくらい？」という表現に、”did you guys go out together?" と言えば、「あなたたち二人は付き合ったの？」
逆に、動作そのものではなく、状態を聞く場合の ”BE動詞” を使った質問形式もまた可能ですね、それが、”How long were you guys together?" 、ここでは動作ではないので、”go out" という熟語を使わず、「どれくらい一緒だったの？」と間接的に聞いた質問です。
いずれもニュアンスは同じですのでどちらも使えます。

簡単に聞く表現として、
How long were you guys dating?
というのも十分に意味が通じる表現だと思いますので追加させて頂きます。guys とつけているのは、元カレを知っているという前提になっています。
（厳密にいうと、過去完了ですが、口語なのでこれでもオッケーです）
ちなみに今もつきあってるのであれば、
How long have you guys been dating?
あるいは
How long have you been dating him?
となりますね。

"How long were you two dating?"
"how long" you are asking if they had been dating for a few months, for many years etc. Now the sentence could say just "How long were you dating?" But by adding "two" you are emphasizing how many people you are speaking about.
"Did you two date for a long time?"
"Did" is the past tense of the word "Do". Starting off with did you automatically let people know you are talking about the past. So you are asking for how long in the past were they dating.
How long were you two dating?
2人は、どのぐらい付き合ったのですか？
how longは、彼らが数か月、あるいは数年間付き合ったのか聞いています。
How long were you dating?（あなたは、どのぐらい付き合ったのですか？）とも言えますが、twoを付け加えることで2人のことについて聞いてると強調してます。
Did you two date for a long time?
長い間、2人は付き合ったのですか？
Didは、Doの過去形です。Didから始まるということは、自動的に過去のことについて話してると知らせてます。なので、過去に彼らが付き合った期間を聞いてます。
