「〇〇の上に重ねる」というのは stack them on top of で言えます。
「残りの物を新しい物の上に重ねておいといてほしい」は I would like you to put the remaining objects on top of the new objects で表現できます。

Can you place the remaining cards on top of the new cards?（新しいカードの上に残っているカードを置いてくれる？）
put/place A on top of Bで、Bの上にAを置く（重ねる）という意味になります。
