In England when we are talking about the next, next we say the next but one.
For example - My sister lives in the next but one house - 2 houses away - not the next but the next next

The second flight from now describes the sequential order of flight. This expression is stating that there will be a flight after the next scheduled flight. The flights are arranged by the time and so there are two more flights scheduled. The flight of interest is second from the current one.
