自分で含む「2人でいることが多い」と言いたいなら、英語で「it's just the two of us most of the time.」と言います。
また、別の人に対して、「あの人達は2人でいることが多い」と言いたいなら、「Those two are together most of the time.」になります。
もし、１つ目のパターン「it's just the two of them most of the time.」と言ったら、少し違和感なので、そういう風に言わないです。
