「Tax exemption depends on the shop.」の方が的確だと思います。
「depends on」は「お店によって」と言う意味があります。
後は、「Whether a shop is tax free or not depends on the shop.」もいいです。
「whether... or not...」は「〜かどうか」と言う意味があります。
