"in the chat box" This tells them where to look for the message.

"come through" means did it arrive.

- This also refers to the delivery of the message.
At times we experience a slow internet connection and this results in the delay of messages.
Therefore in this sentence you are asking if your message was received by your teacher.

- In this sentence you are asking your teacher if the message that you have sent has appeared in your teacher's chat box and if it has appeared has he/she seen the message that you have sent.
