This politely asks them to tell you if the food or item you ordered is ready.

This politely asks the person at the pharmacy if your medication is ready for you.

Well, when people ask you to come back in five minutes, it usually means, 'come back a little later.'
They don't mean literally five minutes. If someone said that, the norm would be to return in ten or fifteenminutes or more to allow this person adequate time (and also because you do noty want to be walking up and down the shop waiting for a long time). best just to go to the nearest coffee shop and relax for a while!
You can politely say to the staff:
1)"I would like to know if my order is ready."
This is a kind way to check if your order is complete.
You can also ask:
2) Is my order finished yet?
以下のように丁寧に尋ねることができます。

Usually at a pharmacy you are going to pick up a "prescription" which is medicine that a doctor prescribes you. You can ask the pharmacist "Has my prescription been filled yet?"
