Do you like where you are?は、「今居るところが好きですか？」です。特に問題ない文ですが、相手がそこに住んでいる場合は、areの代わりにliveを使うのが普通です。
Do you like where you are from?はfromがあるので「あなたの出身地が好きですか？」で間違えないです。
「あなたの出身地は好きですか？」と聞くなら
Do you like the town you grew up in?
Do you like the place you grew up?
などと言った方が自然だと思います。
Do you like where you are from? のare が現在形なのは出身地は変わることがないからです。
「今いるところは好き？」と聞くなら
Do you like where you are now?
のように from を取って nowを付けてあげたら良いですよ！
このほか、
Do you like the town you live in now?
Do you like where you live now?
などとも言えます。
