We will call you when it’s your turn. (あなたの番になったらお呼びしますね) とも言えますよ。

It is always polite when speaking to a customer to say "Please" before making a request from them. I would use "fold up" (phrasal verb) rather than just "fold," as it gives a more dynamic picture of what you want the customer to do with their baby stroller. Also the second sentence is again a matter of politeness, as you are telling the customer why this action is necessary. ("We need to have more space around the table.")
In the UK or if you encountered a British customer at the restaurant, "baby stroller" may not initially be fully understood, as "pushchair" is used for the same piece of equipment.

I would suggest that after you ask the customer to fold up the pram / stroller, you offer to put it out of the way, e.g. "May I help you put it out of the way? Our staff need to be able to get past it."

When in a restaurant thre might not be alot of room so you might ask someone to fold up their stroller/pushchair
