この場合、下のように the morning sun を主語にした方が自然な言い方になります。
ーThe morning sun woke me up this morning.
「今朝、朝日で目が覚めた」

ーI woke up with the morning sun shining in my face.
「朝日が顔に差し込んで目が覚めた」
to wake up with the morning sun を使っても言えますが、例文のように言うと自然な感じになります。
to shine in で「差し込む」
