ファーストフード店などでよくある光景です。
実際には特にハンバーガーショップで西洋玉ねぎ（オニオン）の「あり」か「無し」かを聞かれることが圧倒的に多く、次にチーズという感じでしょうか。かなり実用的なフレーズです。
（＊この理由は日本の玉ねぎよりアメリカのオニオンのほうがかなり苦味が強いからです。問題ない人が食べても、ものによるとかなり苦く感じるときがあるくらいです）
ファーストフード店でハンバーガーを頼む際にはチーズがついているものは「チーズバーガー」という名称になっている場合がありますので、ここではオニオンを例とします。
Can I have four hamburgers?
And please make one of them with no onion.
という風に注文することが可能です。
一つの文にまとめるとするならば、
I'd like to have three hamburgers WITH onion, and one hamburger with NO onion, please. (太字のところを強めに発音してみると伝わりやすいと思います）
おっしゃられている通り ｗithout でも問題ありませんが、with と without を聞き間違えられることがないように NO CHEESE の方が無難かも知れません。（ドライブするーなどではなかなか発音が聞き取られにくい場合もありますので）

チーズバーガー4つ、ひとつはピクルス抜きで。
今回は複数のものを頼んでいるので、始めにfor one of thoseと前置きを入れます。そのあと、hold the cheese pleaseで「チーズを抜いてください」と頼みます。
仮にメニューは一つだけで、チーズやら何かを抜いてほしい際には以下のようになります。

「ビッグマックバーガーを一つ、チーズ抜きでお願いします。」
このチーズの部分を、レタスやらピクルスに変えても問題ありません。
In these types of situations, we often use numbers to differentiate. This applies to many things.
"May I have 3 hamburgers please, one without cheese."
"I would like to order 3 hamburger meals please. As for the drinks, the first one is Coke, the second Sprite and the third Pepsi."
このような場合、数字を使って差別化をします。これは多くのことに当てはまります。"May I have 3 hamburgers please, one without cheese."３つハンバーガーをください、一つチーズ抜きでお願いします。I would like to order 3 hamburger meals please. I would like to order three burgers but can one of those be without cheese.
"Please could I have one without cheese."
This politely asks for one item not to have cheese on it.
"I would like to order three burgers but can one of those be without cheese."
" I would like to order"
This explains you are going to tell them what you want.
" three burgers"
The number or item can be changed to what ever you want.
"but can one of those be without cheese."
This explains that you want one of them without cheese.
"Please could I have one without cheese."

"No cheese on one" will be the right way to ask for one burger without cheese.
You can also say "one without cheese please".
Both of these would be correct.
You can say this if you're ordering a pizza too.
Another simple way is to just simply say "No cheese".
It really doesn't matter what type of cheese you're referring to you can use these two words in any occasion.
You can also say the same thing if you don't want tomatoes or anything else in your burger.
For example; "No tomatoes", "No lettuce", etc.
「チーズなしのハンバーガーを一つ」とお願いする時は "No cheese on one" がいいでしょう。他に、"One without cheese, please" とも言えます。
どちらも正解です。また、これはピザを注文する時にも使えます。
もう一つわかりやすいのは "No cheese" です。チーズの種類に関係なく使えます。
これを応用して、例えばハンバーガーにトマトを入れて欲しくなければ "No tomatoes"、レタスが嫌なら "No lettuce" などと言えます。

If it is the case where there is a choice of only two, then simply using 'With' or, 'Without' when you order is adequate. If there are many different types - for example, with pizza, then you may wish to ask for 'A selection' when you order.
A "Excuse me, could we have a selection of pizza slices for 4 people. please?"
B "Yes, certainly sir. Anything else?"
A "Yes, 3 burgers with cheese and 2 without."
B " Thank you sir."
選択肢が2つだけある場合は、単に「With」または「Without」を使用するだけで十分です。ピザなど、さまざまな種類がある場合は、注文時に「選択」をすることが望ましいですね。

B 「はい、もちろんです。他に何かありますか？」
A「はい、ハンバーガー３つ、１つチーズあり、2つはチーズなしで」

Both phrases can be used and it is clearly indicating that you do not want cheese on your burger.
You can also say:
a. 99 burgers with cheese and 1 without cheese.
b. put my cheese on the side please and not on the food.
>I would like my burger without any cheese.

If you would like to explain that you want no cheese on one of your items, you can say:
"Please hold the cheese on one of them."
"No cheese on one of them, please."
いくつか注文した一つについて「チーズを抜いてほしい」とお願いするなら、次のように言えます。
"Please hold the cheese on one of them."（一つはチーズを抜いてください）
"No cheese on one of them, please."（一つはチーズを抜いてください）
When in a restaurant and you would like to order something without cheese you will tell the waiter / member of staff "Can I have that without cheese" or "No cheese please" these casual expressions are straight to the point and state that you do not want cheese.
ex. "Can I order two hamburgers, one with cheese and can I have one without cheese please".
レストランで何かをチーズ抜きで注文したいなら、ウェイター／スタッフに "Can I have that without cheese"（チーズは抜いてもらえますか）あるいは "No cheese please"（チーズを抜いてください）とお願いできます。
どちらもカジュアルで単刀直入な言い方です。
