息子がスクランブルエッグを作りましたが、卵の殻が入っているし、焦げているし、おいしそうに出来上がりませんでした。

この場合、次のような言い方ができますよ。
ーThere was a piece of egg shell in the xx.
「XXに卵の殻が入った」
a piece of egg shell と言うと卵の殻のかけらは1つだけ入っているという意味です。

例：
My son made scrambled eggs for breakfast, but there were pieces of egg shell in it, it was burnt, and it did not look good at all.
「息子が朝食にスクランブルエッグを作ったが、卵の殻が入っていて、焦げて、全然美味しそうじゃなかった」
ここでは pieces of egg shell と複数なので、殻のかけらは複数入っていることになります。
