We use the term 'fly with' to describe booking a ticket with an airline, travelling on their aeroplane, and arriving and disembarking the aircraft at your destination. For example:

The most common and simplest way to express this is to say, "Have you ever flown with...(name of airline)?" There's no need to use "airline" after the name of the airline because "flown" already explains that it's an airline. However, you can also say, "used" even without saying "airline" if it's such a great distance that it's obvious that an airplane would have been used. The same holds true of "gone with" when it's a long-distance trip.

When asking about a flight or airline there are direct and indirect ways we can ask a friend. All of which can be made casual and easy.
If the conversation is about airlines it is easy to ask "Have you ever flown JAL before?" You could also say "I just booked a flight with JAL, have you used them before?"
The words we tend to use for this question are ' flown, fly, flying, used, booked etc."
For example: "Have you flown with.... before?"
"Have you ever booked with... ?"
"I've never used....., have you?"
