"Mommy, where do I put the trash?"
「ママ、ゴミはどこに入れるの？」
put the trash で「ゴミを入れる」という意味になります。若干幼い文になりますがお子さんにがママに向かって聞く、というような場合だったらちょうど良いかと思います。

1) What should I do with the skin Mommy?
「ママ、この皮どうすればいい？」
What should I do with ...? で「…をどうすればいい？」という聞き方。
2) Mommy, where can I throw out this garbage?
「ママ、このゴミどこに捨てればいい？」
throw out ... で「…を捨てる」
Where can I throw out ...? で「…をどこに捨てればいい？」という聞き方。
