留学先から学生ビザの案内がきたのですが、ワーホリで行きたいと考えています。その為、「学生ビザの手続きをしてもらい申し訳ないのですがワーホリで学校に滞在できますか？」と伝えたいのですが
I feel bad that you prepared my student visa
but can I stay on working holiday visa?
で不自然でないでしょうか

この場合、次のような言い方ができますよ。
ーSorry to have put you to the trouble of preparing my student visa. I wonder if I could attend your school on a working holiday visa.
「学生ビザの手続きの手間をお掛けしたのに申し訳ないのですが、ワーキングホリデービザで学校に通うことはできますか？」
to put someone to the trouble of ~ing で「人に〜する手間をかける」と言えます。
