英語でこのように言うときは、「もの」を主語にするのではなく、「店」を主語にするのが自然です。
その場合、代名詞は、itではなく、theyを使いましょう。

デジタルの温度計をa digital thermometerという一方で水銀計をa mercury thermometerと言います。

Theyとはお店など商業施設を指します。
水銀のはなかったけどデジタルでもいい？と聞きたい場合は：
They didn't have mercury thermometers, but did you want the digital kind?＝水銀の体温計はなかったけど、デジタルのやつでよければ欲しい？
They only sell the digital kind, but is that okay with you?＝デジタルのやつしかないけどそれでいい？
などと表現しましょう。
You could say the item was "Out of stock" meaning it is unavailable or they have sold out of that item.
Example - "I wanted to buy a thermometer, but the store was out of stock." or "My favorite drink was out of stock at the store."
Another thing expression you can use is "the item was unavailable."
For example, "I looked online for a thermometer, but the item was unavailable online." or "If the item was unavailable online, you should check the store."

You would say all of these sentences to someone you know. They are all quite casual, and something you might say to a friend or partner when you return home from the shop, or tell them about your experience. If the person already knows what you are talking about, you could also just say 'they didn't have it' as they will know what 'it' is.
You can refer the the shop as 'the shop' or as 'they'. You could also say 'I went to the shop today, but they didn't sell the one I wanted'.
