正しくはI get the flu vaccine every year to not catch the flu.らしいです。
何故not to doを使ったら不自然なのでしょうか？どんなときにto not doを使うのですか？

「インフルエンザにかからないように毎年予防接種をしている」は様々な言い方があります。I get the flu vaccine every year to not catch the flu. ももちろん正しいです。
「インフルエンザの予防接種」は日常会話では flu shot と言うことが多いです。vaccine は「ワクチン」という意味で間違いないのですが、なんとなく堅苦しい感じがします。
ご質問の not to と to not の順番の違いですが、うまく説明できるかわかりませんが、not to 〜 の場合は「〜をするためではない」のニュアンスになります。to not 〜 ですと「〜しないために」になります。
今回は「インフルエンザにかからないために」なので、to not 〜 が自然に感じられます。not to 〜 だと「インフルエンザにかかるためではない」という感じになって、聞いている方はなんとなく「ん？」と思ってしまいます。
