remainder は「残金」という意味で、pay the remainder は、残っている金額を支払うということになります。

make up the total は合計に達する意味で、この場合で使えばいいと思います。

このようにいくつかの言い方があるのですが、私から見ると、この場合で pay the difference の方が伝えたいことと近い表現だと思います。

1) Have you paid everything?
2) No. I only have enough for half of the bill. Could you pay the difference?
