この場合、次のような言い方ができますよ。
ーYou can have a seat at the other end of the counter.
「カウンターの反対側の席にどうぞ」
at the other end of the counter 「カウンターの反対側」と言えます。
ーThere are a few seats available on the opposite end of the counter.
「カウンターの反対側が数席空いてますよ」
on the opposite end of the counter でも「カウンターの反対側」と言えます。
