お店に「～はありますか？」と聞く場合は、Do you have ～？と聞きます。
ここでのyouはお店を指しています。
Can I have ～？で、～をもらえますか？という意味の表現になります。

ここでメニューが複数になっているのは、日本語のメニューを１個あれば、複数あるはずなのです。
Is thereの場合は、直接言っていないのですが、続きは（that I can use)ですから、１つだけのことになります。

よろしくお願いします。
日本語のメニューという場合、Japanese menuといいます。
ハワイなどでは日本語のメニューを扱ってるところもたくさんあるので一度聞いた方が良いかもしれないですね。
Do you have～?が自然で良いと思います。
