書類は英語で document と言います。
処分する場合は to dispose, to get rid of, to throw out などと言いますが、片付けたり管理する場合は organize と言います。Process だとどちらかといえば書類の手続きをするというような意味になります。なので、片付けるまたは管理するイメージであれば organize が一番適しています。
I need to organize the documents. (書類を管理しなければならない）
I need to process the documents. (書類の手続きをしなければならない）
I need to dispose the documents. （書類を処分しなければならない）

① "to sort out the documents"： "sort out"は少しカジュアルな表現ですが、「処理をする」、又は「整理する」という意味です。
② "to get through the documents": "get through"も同じくカジュアルな言い方で、「書類に目を通すして片付ける」という意味に近いです。
③ "to get the documents done"： これは既に他の回答にもある "to process the documents"と同じ意味ですが、これもカジュアルな言い方になります。
