この上記の三つの例は実は大体同じニュアンスがします。違いはあまりないようです。
ですが、「He wants (that) his friends call him Tom.」や「He wants (that) he is called Tom by his firends.」の場合では、ちょっと不自然です。
「He wants (that) his friends call him Tom.」だったら、「that」の代わりに「for」はいるし、「call」ではなく不定詞の「to call」も必要であります。
「He wants (that) he is called Tom by his firends.」もとても不自然だと思いますので、他の例を使った方がいいです。
