ーto run the thread through both ends of the bead
「ビーズの両端から糸を通す」
run the thread through で「糸を通す」
both ends で「両端」

ーto put the tread through each end of the bead
「ビーズの両端から糸を通す」
put the thread through で「糸を通す」とも言えます。
each を使って言う場合は、each end のように end に s はつけないので、気をつけましょう。

例：
After you have selected the beads that you like, run the thread through both ends of the bead one by one.
「好みのビーズを選んだら、一つずつビーズの両端から糸を通してください。」
