飛び出す、は色々な訳語がありますね
ピンのようなものが他のものから飛び出す、という場合であれば
To poke out from something
To come out of something
のどちらを使っていいです。
例えば、
Make sure the tip of the pin doesn’t poke out from the surface of the board （板が木造であれば）
Do it so that the tip of the pin doesn’t come out of the surface of the board (板が金属であれば）
板の表面からピンの先が（飛び）出ないようにしてください。
という風に表現できます。
