まずは、「ごめんなさい」の部分です。
「ごめんなさい」は「ごめん」より丁寧な言い方なので、
「I'm sorry」または「I apologize」と言います。「I apologize」の方は丁寧です。
もし「ごめん」または「ごめんね」というと、
Sorryだけでいいです。
〜てごめん（なさい）
〜して＋ごめん（なさい）というとき、英語でSorry for 〜またはSorry that 〜になります。
I'm sorry for being late.
I'm sorry that I was late.
I'm sorry for making a mistake.
I'm sorry that I made a mistake.
ポイント：
「for + 名詞（またはing動詞）」
「that + 文章」
forの方が言いやすいと思うのでおすすめします。
この場合は
I'm sorry for using such big bills.
お金の札はbillと言います。
1,000 yen bill
5,000 yen bill
20 dollar bill
複数の場合、数字のsをつけるだけで済みます。
My wallet is full of 20s. (twenties)
I have a lot of 1000s. (thousands)
I dont have a 10,000 bill, but I have 2 5,000s. (two five thousands)
ですので、あとこれも言います。
Sorry, I only have twenties.
Sorry, I only have ten-thousands.

big/large billsと言っても伝わりますが、具体的にI only have twenties.（20ドル札しかない）みたいに言うことが多いです。（アメリカ）
お店で「大きいお金使えますか？」と聞くときは、Do you accept hundred dollar bills?（100ドル札使えますか？）と聞けますが、Do you take hundreds?でも十分に伝わります。
お金を崩したいときは、I need to break this 20 dollar bill.（この20ドル札を崩したいです）のようにbreakという単語が便利です。
I only have $100 notes. Sorry for the inconvenience caused.
▪ Sorry for the large bill, I have no change.
This is saying sorry that you do not have small change and only have a large bill.
▪ I only have $100 notes. Sorry for the inconvenience caused.
Inconvenience is having to cause so trouble or difficulty to do something.
This is saying sorry for pay with such huge amount of bill and also saying sorry for making it difficult to get the change.
・" Sorry for the large bill, I have no change."
(高額紙幣でごめんなさい、小銭がありません。)
これは小額の小銭がなく、高額しかないことを言っています。
"I only have $100 notes. Sorry for the inconvenience caused."
（私は１００ドル紙幣のみあります。ご不便かけて申し訳ありません。）
"Inconvenience"は問題を起こしたり何かをすることが難しい事を示します。
とても高額な紙幣を支払い、お釣りの準備の手間を取らせてしまう事を謝っています。
You wish to apologise for presenting such a large bill. You can start by using "Sorry..." or, "I'm afraid that..." followed by your explanation. If you wish to apologise for something more formally, you can start by saying: "I regret that..."
EX. "I regret that I don't have any smaller change." If you wish to apologise very strongly, - perhaps for a serious error or mistake, you can say, "I deeply regret that..."
EX. "I deeply regret drinking and driving and being the cause of the accident."
大きいお金を出すことを謝りたいですよね。
まず "Sorry..."（すみません）又は, "I'm afraid that..."（申し訳ありませんが）と言う言葉から始めて、あなたの説明を続けます。
もう少しフォーマルに何かを謝りたい場合は
"I regret that..."
（申し訳ありませんが）と言う言葉で始めることが出来ます。
【例:】
"I regret that I don't have any smaller change."
（申し訳ありませんが、小さいお金がありません）
何か重要なミスを犯した時など、あなたがとても堅調に謝りたい場合は
"I deeply regret that..."
（誠に申し訳ありません）と始めることが出来ます。
【例】
"I deeply regret drinking and driving and being the cause of the accident."
（事故を起こしてしまったことを、深く反省しております）
When you hand over the large bill and say you 'don't have anything smaller' it is enough for a native English speakers to know you are talking about money. You don't even need to say the word 'note or 'bill' at the end of the sentence.
Change is used to describe the coins that make up a note/bill. So to say you 'don't have change', is to explain you only have notes/bills.
高額紙幣を渡すときに、"I don’t' have anything smaller"(小額の小銭や紙幣がありません)といえば、ネイティブの英語を話す人にはお金について話していると十分にわかります。'note'(紙幣)や'bill'（紙幣）を文の最後に付ける必要はありません。
"Change"はnote/billを満たすに十分な小銭を表すよう使われます。つまり"don't have change"というと、あなたは紙幣しか持っていないことを説明していることになります。
It's polite to apologize. Saying "my apologies, I only have a large bill"will indicate that you don't have small change.
I'm sorry, I only have $20 bills. This is another way that you can use to tell someone that you don't have any change.
お詫びする事はとても丁寧ですね。
"My apologies, I only have a large bill"
（大きなお金でごめんなさい）
と言う事によって、小銭を持ち合わせていない事を示すことが出来ます。
"I'm sorry, I only have $20 bills."
（ごめんなさい、20ドル札しか持っていません）
これも、もう一つの表現であなたは小銭を持ち合わせていない事を伝えることが出来ます。
