「今日は車で来るの?」はこのような文になります: (1) Are you coming by car today? (2) Will you come by car today? 「車で来る」というのは、come by carとなります。 (1)の文は現在進行形の予定のパターンで、(2)は普通の未来形ですが、どの文も使えます。

You can simply ask something like, "Are you driving there?" or "Will you be driving there?" We don't normally say "will you be going by car?" in English. Another option would be to ask, "Are you taking your car?" Taking means to bring with you, so in this case, you are literally asking the person if they will be bringing their car with them... however, it means the same as "Are you driving there?"
単純に"Are you driving there?"あるいは "Will you be driving there?"のように聞くことができます。通常、英語では"will you be going by car?"とは言いません。 別の表現として、"Are you taking your car?"と聞くこともできます。Takingとは持って行くという意味なので、この場合は文字通り相手に車を持って行くのかと聞いています。ただし、これは"Are you driving there?"と同じ意味です。

You can simply ask them if they will be 'driving', it is like the equivalent of asking them if they are taking the bus or train.
「drive(車で行く)」を使ってシンプルに尋ねられます。これは「take the train(電車で行く)」「take the bus(バスで行く)」と同じ働きです。
