実は初めてではないんですよって英語でなんて言うの？

meet in person　実際に会う（面と向かって） we've met before　前会ったことがある over the phone　電話で "meet over the phone"は英語で少し不自然ですので、"talked"に変えてみたりしました。

Actually, で実はという表現になります。 Actually, this isn't the first time (実は初めてでは無いんです。) This is the first time to meet you but I spoke to you on the phone before. ( お会いしたのは初めてですが、以前お電話でお話しました) I am glad that I could finally meet you ( やっと会えて嬉しいです。)などを付け加えても良いでしょう。
