「授業の時間を延長してくれてありがとう。」と、先生に授業を延長してくれたお礼をしたく質問をさせていただきました。
今日もキリのいいところまで２分ほど延長してくれて、Thank you for extending your class. でお礼を言いましたが。他に気の利く伝え方があれば、是非教えていただきたくよろしくお願いいたします。

どちらも「先生の英語を教えてもらって感謝しています」
これもまたグッドマンさんの適格なアドバイスに加え、あえて他の例文を挙げるとすれば、二個目の例文にあるように、〝giving me extra time”（追加時間を加えていただいて）というような言い方があります。
また、ご質問の中にありました〝Thank you for extending your class” という言い方は、厳密に言うと小・中・高校など（大学も）の、その先生のクラスに複数の生徒さんがいる場合ですね。もしマン・ツー・マンでレッスンしてもらっている場合は、〝Your class” と言ってしまうと〝あなたの授業” ということにもなってしまいますので、ここは、あくまでも〝厳密に言うと” ですが、〝my class” ですよね。
もちろん、その場ではまず勘違いされることはありませんが、一つ今後のためにも参考となればと思います♪

In this case, a simple and short message is all that is required. The teacher does not wish to dwell on this point - and is probably pushed for time as the following lesson is fast approaching.
この場合はシンプルで短いメッセージで充分でしょう。あまりこの点に先生は時間をかけたくないですし、次のレッスンのために時間に追われているかもしれませんからね。
