共に、時間があるとき何をしていますか？
という表現になり、日本語でいう趣味はなんですか？
に近い表現です。
英語でいう hobbyは日本語での趣味と必ずしも一致ない事があり、
日本語でいう寝ること、とか人間観察、などは英語でいうhobby
には厳密には含まれないという認識でいいと思います。
hobby は日本語でいうと特殊趣味、に近いのか
そうそう誰でもやっているものではないもの、
例えば野鳥観察とかトレッキングとかバイクいじり、
とかそういうものを指したりします。
なので今回の
What do you do in your spare time?
空いてる時間何してるの？
は使える表現で質問の通り、
好きなことがなにか、趣味が何かを
聞き出すときに使える表現です！
「① So....What do you like to do in your free time?」＝「時間があるとき何をしていますか」。そのままです。
「Free time」は「空いてる時間」を指しています。なので、答えとしては、reading, cooking, watching TV、等など返されると思います。
「like to do」を使いましたが、「何をするのが好きですか」になります。
また、「① So...What do you like to do in your free time?」の文頭に「So.....」を入れると、「これから貴方の趣味を聞きたいです」っていうニュアンスが伝わります。
いきなり、「① What do you do in your free time?」を突然使うのは不自然と受け止められる可能性があるので、「それとなく」ならば「① So...What do you like to do in your free time?」を推奨します。
＊ちなみに「free time」と「spare time」、変わらないので自由に使い分けてください。

こちらがカジュアルで個人的には1番使っています。またin your free timeをつけないと「（仕事など）何をしてるの？」というニュアンスになりますので「自由な時間に」というニュアンスを足しましょう！
How do you spend your free time?
こちらも同じ意味です。疑問詞の違いからもわかるとおり、「何をしてる？」ではなく「どう過ごしてる？」というニュアンスになるので特定の趣味を聞きたい場合は上の「何してる？」というのがよりクリアな返事がもらえるかもしれませんね。
free time = 自由な時間
spend = 過ごす

もともとは、
「（機械・コンピューターの）停止時間」→「（機械が故障して）従業員が働けなかった時間」→「仕事がないとき, 暇なとき」
となったようです。
free time や spare time ほどは使われないと思います。
聞かれたときに理解できるように覚えておいていただければ。

In the first sentence, you have used the plural of the noun 'hobby' which means 'an activity done regularly in one's leisure time for pleasure'. Some people have more than one hobby and that is why you have used the word in its plural form.
In the second question, you have asked the question to refer to the time available to the person after work, i.e., his/her free time. You have used 'after work'. So you ask: What do you do after work?
The third question is very similar to the second question although you have used the noun 'spare time' instead of 'after work'.

We can ask what someone's hobbies are by asking what they like to do in their 'spare time', 'free time' or 'down time'. These are all expressions used to refer to the time when we are not doing anything and are free to spend it how we choose.
We can also simply ask what someone likes doing when they are not at school or work, as this time is typically seen as free time.
Time on your hands is an idiomatic expression used to refer to a period of time where you have nothing to do.
Ex. I have time on my hands to read a book this evening.
Time on your hands' は「何もすることがない時間」を表すイディオムです。
