"It is not my intention to disturb your work," is literal translation. "I don't mean to steal your time," is a more friendly way of asking. It is informal, so I would only use it internally and not to customers, unless you are in a solid relationship with the customer. "...in your free time" means when the person is not busy.

誰かにお願いするときには、文頭または文末で「Whenever you have time」とか「Whenever you can」と言うのがとても丁寧な言い方です。お願いしていることが大切なんですが手伝ってほしい人にプレッシャーをかけるつもりはない、という感じが伝わります。
