The best way is the most simple and straightforward first sentence. The second sentence gives a bit more information but does the same job. You probably don’t need to use the shop in either sentence. Antecedent (the shop) would be understood from conversation being had so you would replace it with the pronoun ‘it’
The shop is situated in the same retail area as 'Whole Foods."
When explaining to someone that a shop is in the same shopping area as another well known shop, then you can talk about that area as perhaps being:
