あえて「Manila」にしていますが、フィリピンのみならず国単位で天気を聞く事が余り一般的ではないので、例としてManilaと上げさせて頂きました。
２番目の聞き方は「そこ」ですので、相手の方が今いる場所の天気を聞きたい時に使います。
丁寧に言う場合はHow'sではなくてHow is theと略さず言いましょう。
「天気はどう？」は、How’s the weather like または What’s the weather like です。
相手がフィリピンに居るのであれば、How’s the weather like over there? やWhat’s the weather like over there? でもいいですね。
ちなみにフィリピン(国名)には必ず定冠詞が付くんですよ。the Philippines です。

"How is the weather in __?" is a good way to say it, but "what's the weather like in _?" or "what's the weather like where you are?" is a bit more natural.
"How is the weather in __?"
は妥当な表現です。
しかしながら、
"what's the weather like in _?"
もしくは、
"what's the weather like where you are?"
のほうがやや自然です。
