「中身は別のものが入っているの？」は Is there something else inside? や Is this filled with something different? と言うのが自然です。 例： Is there something else inside this bottle? このビン、中身は別のものが入っているの？ Did you put something different in here? ここに（最初とは）別のものを入れたの？
