上記のどれを用いても、『３カ月後』という意味になります。
違いを言うのであれば、in three monthsとafter three monthsは、前置詞inもしくは前置詞afterを伴った、前置詞句となりますが、three months laterは副詞句になります。

『３か月後に大事な試験がある。』
I have an important exam in three months.

『３カ月たったら、彼に連絡しよう。』
After three months, I will contact him.

『私は３か月後に２６歳になります。』
I will be twenty-six years old three months later.
