蓋が上にしてと言うよりは上に向くようにしてで
with the lid facing up と言う表現を使うと良いです。
上に向くで facing up と言えます。
「蓋を上にしてお弁当箱を袋に入れて」
"Put the lunchbox in the bag with the lid facing up"
Keep it lid side up.
Right side up.
お弁当箱などを袋に入れる際に「蓋を上にして」「傾けずにまっすぐ平らにして」と伝えたい場合、英語では lid side up（蓋側を上にして）や right side up（正しい向きで／上下を正しく）といった表現を使うのが非常に自然です。
・"Put the bento box in the bag with the lid facing up."
（蓋を上向きにして、お弁当箱を袋に入れます。）
・"Keep the box upright and flat so it doesn't tip over in the bag."
（袋の中で倒れないように、お弁当箱を立てずに（正しい向きで）平らに保ちます。）
