いくつか言い方が考えられますが、
I don’t agree with you, but I respect your decision. と言えます。
『賛成はしないけれど相手の意見や決断を尊重する』であれば、respect
『賛成はしないけれど相手の意見を理解する』であれば、understand を用いて
I don’t agree with you, but I understand your opinion. とできます。
『相手の意見・決断に消極的な場合』でも相手へ敬意を表するのであれば、respect が適切でしょう。
また、
I respect your opinion on it, but I have a different perspective than that. とすると
『そのことについてのあなたの意見を尊重しますが、私はそれとは違う見解を持っています。』とも言えますね！
I respect your opinion, but I disagree. とすると
『あなたの意見は尊重するけれど同意はしません。』となります。

→"understand where you're coming from" は「どういう立場や背景でそう考えているのか理解する」という表現です。
