また、全体的な文章を英訳すると「The documents I had submitted were returned to me because of some mistakes. When it came to form A, I did as instructed. When it came to form B, I did as instructed. But it seems that there was some sort of exception there it was strange since the beginning that this wasn't properly explained.」という風に言えます。

「そもそもおかしい」は英語で「It was strange from the start.」と言います。「from the start」の代わりに「from the beginning」や「in the first place」もいうことが出来ます。
このような状況では、文頭に「I found...」＝「I thought...」＝「と思います」が言ったら、もっと自然になると思います。
例文：
The documents I submitted were sent back due to mistakes. Although I filled out A and B exactly as instructed, it was pointed out that they weren't correct. Actually, I saw there were exceptions, and since that wasn't explained to me, I found it was strange from the start.
提出書類が間違っていると差戻しをされましたが、Aのときはこれ、Bのときはこれという指示通りの書き方をしたのに、合ってないと指摘をされました。実は例外があったようで、それを説明してなかったのだからそもそもおかしい。
