「時間があったので他の部署の仕事を手伝った」と言いたい時は、 I had some spare time, so I helped out another department with their work. （少し空き時間があったので、他の部署の仕事を手伝いました。） という表現がとても自然です。
help out は単に「助ける」というよりも「（忙しい時に）手を貸してあげる」というニュアンスが含まれます。
