一番良いのは、そのまま返答することだと思うので、
例）Is everything clear?
と言われたら、
Yes, everything is clear!
や
Yes, it's all clear!
などが良いと思います。

Or, the word 'totally' indicates that you have no queries whatsoever. Teachers sometimes ask: "Are you happy with that?" or something similar. If you are happy with something in the learning sense, it means that you understand it and have no queries.

あなたが答えるとき、質問をリピートしてもいいでしょう。
または「All clear（すべてわかった）」や、「Totally（その通りです）」というと、あなたが質問なく理解したことを示します。

If you want to explain that you understand everythnig that has been said as well as saying 'everything is clear' you could also say 'everything is crystal clear' this means you understand very well. another way of putting this is 'I understand perfectly' by adding 'everything' it means everything that has been said
言われたことがすべて理解できたことを伝えたいなら、'Everything is clear'（すべて分かりました）の他に、
'Everything is crystal clear'（すべて分かりました）
も使えます。これは「すごくよく理解できました」という意味です。
他に、
