"Are you on the train right now?": This just asks the person simply if they are currently on the train. "Have you boarded already?": This is a way to ask the other person if they have gone aboard the train, or any other transportation service, by this time. "Are you still on the train?": You know they have gone onto the train, and you would like to know if they are currently there.
"Are you on the train right now?" (今電車乗ってる?) これはシンプルに電車に今乗っているのか尋ねています。 "Have you boarded already?"(もう(電車に)乗った?) これは電車あるいはその他の乗り物に既に乗っているかどうか確認する言い方です。 "Are you still on the train?"(まだ電車に乗ってる?) 電車に乗ったことは知っていて、まだ乗っているかどうか確認しています。

You can ask "are you on the train?" or "where are you?" If you ask "are you on the train?" the person would respond with "yes/no." If you ask "where are you?" the person would give there exact location, example, on the train, at home, at the store etc.
"Are you on the train?"(今電車ですか?) 又は、 "Where are you?"(どこにいるの?) と尋ねることが出来ます。 "Are you on the train?" と聞くと、相手は "Yes" か "No" で答えます。 "Where are you?"と聞くと、相手は "on the train"(電車の中)、"at home"(家)、"at the store"(店)など具体的な場所を言ってくれます。

In order to ask someone if they are on the train right now through text, you could simply state "Where are you?" or if you want to be more specific you could state "Are you on train now?". Asking a person "Where are you?" is a direct question, but if you want to know if they are on the train asking "Are you on train now?" is perhaps better as it narrows it down.
誰かにメールで今電車に乗っているのかどうか確認したいなら、シンプルに "Where are you?"(今どこにいるの?)、もしくは、もっと具体的に "Are you on train now?"(今電車に乗っているの?)と聞けます。 "Where are you?" は直接的な質問ですが、電車に乗っているのかどうか確認したいなら、"Are you on train now?" の方が絞り込まれているので良いでしょう。

These are all acceptable ways to find out if someone is on the train. We can simply ask them 'are you on the train' or we can ask where they are by saying 'where are you right now?', and they should tell you whether or not they are on the train!

Your example is almost correct but you need to put "right now" to be more specific, although, it is clear that you meaning the present. The second question is more general and doesn't mean to ask about the current situation but will be correct to ask too.
