「困る」、「あまり良い気分ではない」、というのはuncomfortableという語で表現することができます。
「あなたと話すと元気になるから」と続けるのであれば、I hope she is okay＝「彼女があまり気にしないと良いのですが」、とするのでもよさそうです。

Isn't your girlfriend concerned about us talking?
Doesn't your girlfriend mind you talking to me?
困ってないだとこの場合様々な表現があると思います。
「あなたの彼女は私と話すことでモヤモヤしてない？」
"Is your girlfriend not bothered about you talking to me?" など
「あなたの彼女私たちが話すことで気になってない？」
"Isn't your girlfriend concerned about us talking?" など
「あなたの彼女は私と話してること構わない？」
"Doesn't your girlfriend mind you talking to me?" など
彼に対してどういう好意があるか分かりませんが
「あなたと話したら元気になった」
"I feel better when I talk to you" など特別感が出てるので
彼女がいる場合言うのはおすすめしません。
話すのが好きだからと伝える方が無難です。
