It's always nice and polite to reply with a thank you. In this case, thanks or thank you is fine. Also, reply and response are basically the same. A quick answer would be Thanks for your reply.
If you would like to be nicer, Thank you very much for your reply.
You can also add something more specific like, Thank you for your kind response or Thank you for your quick response or Thank you for your detailed response, etc. People really appreciate anything you can add in a thank you sentence.

All the above are appropriate if the person has replied in good time for example the same hour / day etc.
You could also say :
*Thanks for your rapid response
*I appreciate you taking the time to reply today.
*Simply: many thanks
You can make it as flamboyunt or simple as you wish. All of these are polite, it just depends on the situation.
For example, if it's a work email you might want to just say : many thanks, thank you or just 'thanks' to keep it short and professional.
If it was a close friend or colleague - you might say :thanks mate, thanks buddy - cheers for that.
Only use these phrases if you know them well though.
