この場合の「欠けている」は missing や lacking を使って言います。

「彼は優秀な生徒だが、彼の性格に何かが欠けている。」
there's something missing 「何かが欠けている」
She is an excellent doctor, but she lacks people skills.
「彼女は素晴らしい医師だが、人と関わる能力が欠けている。」
people skills は「人との接し方・社交術」という意味なので、 lack people skills で「社交術が欠けている」＝「人と関わることが苦手」というニュアンスです。
