カウンター席に座りたい場合は seat を使って下のように言うと良いでしょう。
ーDo you have two seats at the counter?
「カウンター２席空いていますか？」
two seats at the counter という言い方。
ーHave you got a couple seats at the counter?
「カウンター席、２席空いていますか？」
a couple seats at the counter という言い方。

です。
テーブル席の
Do you have a table for two?
と同じ感覚ですが、カウンターの場合は
table の代わりに seats at the counter
と考えるのがポイントです。
