日本は夜中の1時30分だと告げたところ、
「Wow! The very late evening」と相手に言われました。(ヒアリングに自信がないので、もしかしたら違うかも…)
夜遅く、夜中、深夜はどのような言い方をしますでしょうか？

恐らくですが、正しく聞き取れていることと思います。
”the very late evening” と言っても決して間違えではありません。
この場合は ”evening” が名詞になりますので；
”the”：冠詞
“very”：“late” を補足説明する副詞
”late”：“evening” を補足説明する形容詞
となりますので、不完全文ではありますが、口語の場合でしたら一つの独立した 名詞句 としてはあり得ますね。
同時に、“very late in the evening” というのもまたＯｋ。この場合の方が名詞の前にズラズラと補足説明する単語をいくつも並べない形となりますのでスッキリした感じにはなります。しかし言語というのはどの言語も同じ、いくらネイティブでもいちいち機械的に計算して話す人はいないので形式にこだわらず、その場、その気分で頭に浮かんだ言葉をひたすら使うのが自然ですね。故に色んな表現が生まれてくるんですね。どれも通じることが主旨ですので間違えはありません。

のようにいろいろ言い方ありますが、
middle of というと中間という意味でも使いますが、
真っ只中というニュアンスでも使えます。
late in the evening、とかIt's very late! It's one o'clock at night.と
言ってもどうでしょうか。
