The first phrase is possibly a little too direct, as it seems to admonish the customer for being early, and may sound a little abrupt.
The second phrase sounds a lot more customer friendly, as it does not highlight that the person is too early, and also shows a willingness to get them checked in as soon as is practical.
The third phrase is very polite as, whilst it acknowledges that the customer is early, it also requests their patience while the room is finished.
